I would guess this car has cam cover studs with shoulders. It's quite likely it originally shipped ex-factory with a cork gasket, and it's easy to over-torque the nuts on these and drag the cover down into the gasket at the holes.

The solution is to flatten the cover with two bits of hardwood and a large incremental adjustment device - a.k.a. a tapometer.
